The top part of a shobox always changes to the bottom part when trying to make a hole on the top.
It is not actually about the front marker, it is about the folding angle. You asked Origami to face the middle part up and fold the side parts at 90 degrees, it did exactly that: the middle part is facing up, but the sides face up too, which is wrong. If you want a "top" part of the box, you need to fold the sides down, not up. Using -90 instead of 90 for creases does the job:

On the contrary - you have to take away the top-market and put a front-market on the lowest side in the illustrator document. Here are four examples with explaining names

Yes, but then: how do I put any illustration or text in Illustrator to get it on the OUTSIDE and not the inside of the box?
Use Illustrator->Make/Update Backside menu item to generate the second artboard for the other side. Then put the artwork there.
